I still prefer to fly SW into LaGuardia vs having to fly into JFK at 6:00am on Jet Blue. Transportation is more costly (think taxi) and by the time you get your bags, you are sitting in a taxi during rush hour. Taking the trains into Manhattan is doable but you have some walking and switching stations while holding your luggage and it takes time which eats up the advantage of the non-stop flight.
It takes longer to fly SW because it's not a direct flight, but once you arrive at LaGuardia, you can take an airport bus into Manhattan for under $3.00. The last time I flew SW it was about $30 more than the Jet Blue red eye, but was definitely worth it -- especially now that Jet Blue charges for baggage.
If you are renting a car and won't be in the city to worry about trains/taxis, then the Jet Blue red eye would be the way to go.
From what I heard on Airliners.net, the loads on the JetBlue ABQ-JFK flight have been only marginal, occasionally going less than 50% full. The two-year subsidy that the city has been providing to JetBlue I think has expired as of last April, and I don't see the route lasting much longer. I think the route would be better served by Delta where the route would be timed to make connections to Europe and Africa.
