Its because on many aspects, Manila and Jakarta are almost the same. Only on walkability and CBD organization that Manila trumps Jakarta clearly. Which ranking do we need to discuss where Jakarta clearly trumps out Manila with substantial margin? Lets go back to zero.
Besides being a lot more walkable, Manila has more park and green space. 13% in Manila vs 10% in Jakarta. Both cities need more of this.
I think Jakarta trumps Manila on highways (but still has worse traffic), public transportation (buses and trains), airport, and malls.
But overall quality of life in Jakarta is lower. There are two main organizations that rank "liveability"
The first is Economist Intelligence Unit’s global liveability index. This index "examines over 30 factors across five broad categories: stability, healthcare, culture and environment, education and infrastructure"
Next is Mercer's Quality of Living Survey. "The quality of living survey is conducted to help governments and major companies place employees on international assignments." So while the first index I mentioned is more about quality of life for everyone in the city, this survey has more focus on quality of life for international business-people who move to a new country. It's still about overall quality of life, but it weighs factors that expats care about more heavily than the first index
In 2016, Mercer also had a personal safety ranking. "The personal Safety Ranking is based on the following criteria: Relationship with other countries, Internal Stability, Crime and Law Enforcement"
So Manila scored worse on that aspect of the survey.
But the Economist (the same organization that did the first index I mentioned) also had an index specifically about safety, from 2017.
Manila scored higher for safety- 54.86, while Jakarta scored 53.39. In this index, the higher score means the safer city.
I' m most skeptical about this index because obviously Manila has more crime. But this index involves more than crime. It involves "digital security, health security, infrastructure security and personal security." They also mention that weather, terrorism, and traffic accidents are also factors. So it's not all about crime. If a lot of people in your city get hit by cars, it can contribute to a worse ranking because people aren't safe in that aspect. See, in almost all ranking they are just head to head the same except for some ranking such as walkability, etc. Show us more ranking where Jakarta is safely floating on a territory where it trumps Manila so hard.

If you look at the Sustainable Cities Index, Jakarta and Manila basically have the same score. And on the website, it lets you compare the 3 different categories that go into the ranking.
1. People- "Reflects social mobility and quality of opportunity and life"
2. Planet- "Describes management of energy use, pollution and emissions"
3. Profit- "Assesses business environment and economic performance"
You can see that the only category where Jakarta outperforms Manila is "profit." Profit is the reason why Jakarta slightly beat Manila on this index. And that makes sense because it's a wealthier city and capital of a wealthier and much bigger country. The "people" category is quality of life, and as I mentioned earlier, Manila has a higher quality of life for its people. This index shows that again. "Planet" is environment. So I would say Manila won in the 2 most important aspects, but that's just my opinion.
I do agree that Jakarta is safer when it comes to crime. Indonesia as a whole has a lot less crime than the Philippines.

This is not an established quality of life index like the two I posted. It's still in the preliminary stages. But even on that index, you'll see that Manila outscored Jakarta in several categories:
1. "Economic Vibrancy and Competitiveness"
2. "Environmental Friendliness and Sustainability"
3. "Socio-Cultural Conditions"
The only categories where Jakarta beat Manila were "Political Governance" and "Domestic Security and Stability" And that's because we have a more corrupt government and terrorism. But again, that whole study is in the preliminary stage. Before each category ranking, it says "preliminary" on all of them. So take that with a grain of salt
