In regards to Intown neighborhoods, not really because you're going to want to be as close to GA 400 as possible if you plan on living in the city and commuting way out to Alpharetta--hence Peachtree Hills would be your best bet. You may want to check out Brookwood as a backup option, which is the neighborhood immediately south of Peachtree Hills.

thanks. so i take it that would then be a "no" to va-highland, inman, midtown, etc....what about collier hills?

There are many popular intown neighborhoods depending on your price range as well as the amount of space and amenities that you need. A few of the popular intown neighborhoods comparable to Peachtree Hills include Morningside, Virginia-Highland, and the City of Decatur. Of course, given your commute, you might want to look further north than intown.

It's extremely easy to access Ga 400 from any of the neighborhoods in the heart of intown (Va-Hi, Morningside, Midtown).

Also, although you will probably lose a little additional time, Marta up to N. Springs and then the express Marta bus up to Alpharetta is an option. If so, then you have many more feasible intown options for housing.

Save you gas and vehicle wear and tear, by using transit.

Brookhaven: Just North of Buckhead. Not quite as "quaint" as Peachtree Hills, but the commute to/from Alpharetta might be a bit lower from that area. Decently safe for intown, plus access to the MARTA rail for when you need it.
