Make sure the ac evaporator drain is open. If the condensation is not draining it will lay in the bottom of the case and create mold and have a bad odor. You didn't say what vehicle you're driving. Wouldn't happen to be a Dodge truck or van would it?
Okay, the post may be Old, but I just had a similar issue, but with a residential AC unit. There is a cat around, but the smell was pretty strong. Here's what I found:
1. Freon is a brand name, the chemicals that were used to "charge" the leaking system are either r-22 or r-410A
2. r-22 at least contains ammonia per the MSDS (material safety data sheet) that I found online. The MSDS data sheet lists safety information for chemicals, and I believe is required by law for any chemical manufactured/used in the US.
3. The "smell" in cat urine is caused by "ammonia"
While I am still not sure, I believe the "cat urine" smell may possible be caused by a refrigerant leak in your AC system. I believe that refrigerants may contain larger or smaller amounts of ammonia. As a result, don't just breathe it, get your system tested and repaired, or drive w/ the windows open.

I work at a hospital built in the mid 1960s. The patient rooms have a water cooled unit. Some of these units began having a urine smell. We removed the coils and talked to the techs at the labratory. They informed us there is some bacteria that leave behind a urine smell. Thank goodness they're being removed with the complete renovation.

The smell is probably the result of bacteria growing on the AC filter, or the fan housing and ducts. You should be able to spray a water-base deodorizer that is made for this purpose (to deodorize the AC filter and ducts). Turn the fan on high speed, and spray the deodorizer into the intake vent in front of the windshield (by the wipers). Whatever you do, don't spray something that's flammable
a. Keep the AC off, fan on high, and spray the deodorizer into the air intake
b. Turn the AC on, leave the fan on high, and again spray the deodorizer into the air intake
If your car uses an AC filter, you can replace it yourself, or take it to the mechanic, but you still have to deodorize it every now and then. Also, if raining, when you turn the defrost control ON (plus the fan), the AC comes on automatically to remove moisture from the cab. You want to use the AC as often as possible (or just turn the defrost control/plus fan ON). If you don't use it, bacteria tends to grow in there.

You need a coil cleaner. They can be purchased at any AC supply store. There's a bacteria growing on the coils and they release a urine smell. If you can't find an AC supply store or a coil cleaner, try using a bucket of soapy water, soft brush, and Simple Green.
There is a urine like smell that is coming out of the vents when we turn the car on. Does anyone have any idea what this means? We live in Tx and someone told me it could be from the heat and condinsation? Any thoughts? Thanks!
My hubby said this could be a bad heater core. If it were anti freeze, it would have a sweeter smell I believe. Either way, have it checked out.
