Boston tops San Fran in rapes and assaults and it does so by disproportionate numbers i.e. Boston has twice the number of assaults. Which leads me to believe that their reporting of these crimes are not uniform.

Those two stats are what raise the crime rate above that of San Fran.
San Fran leads in all other categories of crime including murder.
