Peabody Essex Museum (PEM) right in downtown Salem is nice. Two different witch museums. As Bostonian says, House of 7 Gables, etc. If you just want to see a great old residential street, take a walk or drive down Chestnut St just west of downtown. This street and the whole area around it are gorgeous-a lot of homes from the 1700's.

If you drive to Salem as opposed to train from Boston, you could also go to neighborhing Marblehead as well. A beautiful old town on the water.
