I know this was years ago now but I'm having the same thing with my cat.
Otherwise he's perfectly normal.
Do you happen to remember what was wrong with your cat, if anything?

The answer is the same as it was 8 years ago. Take your cat to the vet. Take a photograph or two of the spots, in case she isn't leaving one when you are at the vet.
Small rust colored spots where a pet sits can be from flea dirt that has gotten wet.
Although the size of an eraser is too large unless it got really wet and spread.

Any of the probable causes... blood in the urine, urinary tract infection, bladder infection, anal gland problem, intestinal worms, etc., would require a trip to the vet. So that would be what you need to do. Please don't delay.
I've never heard of this. Take some photographs of the spots to show your vet. (I know it sounds gross but it might help diagnose the problem.)
ITA in seeing the vet, just in case. Have the vet get a urine sample and check his anal glands. Mention the penile discharge to the vet too--it may indeed be a thing.
Would you seek medical attention were you leaving dark spots but be otherwise healthy? Please take your cat to the vet as your cat depends on you for food/shelter/well being. "Otherwise healthy" does not address the potential sources of the spots.
I was thinking probably an anal gland issue too. I'd definitely do a trip to a vet though. Even if there were a problem with that part of my cat that I could potentially figure out how to solve at home, I uh...don't really want to mess with it. I will pay someone to check that out.
