Vet recommends lysine for sinus/possible allergy issues (food, antibiotics, excessive)

We went for excessive coughing last fall and some antibiotics put that to rights in a minute. This year we went for toenails and happened to mention that the coughing was increasing and since the weather had changed for the damper and cooler, my cat's nose has been running - eyes, too. The recommendation was lysine, but everything I read says it's a fad and is being debunked as doing much of anything.
Thanks, and they did test her for herpes, chlamydia, bordatella (?) and a bunch of other expensive crap. She has nothing. So screw the money for lysine. We're going to do a good vacuum/dust/mop and change the air filter.
She has a runny nose often and coughs often, but tests negative for every single thing they can come up with. Any helpful thoughts?

Has your vet suggested that she could have allergies? Have you tried something like Zyrtek to see if that helps (ask your vet for dosages/amounts of course!)

I have, and it sometimes seems to help for a bit. But eventually she'll turn up with runny eyes and a runny nose again, coughing wetly. I've tried both Zyrtec (expensive) and chlortrimeton (cheap). Either works a little for a while.
My cats hate the lysine treats and paste. I give up.
I give L-lysine pure powder. Nothing icky added.
