I will have an extended transfer between trains at the Charlotte Amtrak Station on Saturday night (roughly 3 PM-2:30 AM) and plan on taking the local bus into downtown during the layover. What areas should generally be avoided and how late would it be recommended to return to the station without putting myself in danger?
You could depart downtown at 1:30 Sunday morning , but you must be vigilant. The buses that run past used to have questionable persons , however , I haven't ridden them in over 10 years , so this may have changed. Either way , you should leave prior to 1:30.
Personally I wouldn't be out there after 11 or midnight. I know the statio isn't fun to hang around but if u had a seat it's not bad. People have gotten stabbed or cut up walking near the amtrak station at night.
Charlotte's Amtrak station isn't in a very safe neighborhood. It is in an old industrial district with empty warehouses -> perfect for crime at night. Many of the city's homeless shelters are over there as well. I would recommend Uber/Lyft or a taxi at that time at night. If you don't have Uber/Lyft, any of the big hotels in Uptown like the Marriott or Westin should have taxi's waiting out front of the lobby.

I wouldn't cut the time short to return to the station. Based on the time of your departure, you're catching the Crescent. I live in a nearby town & the Crescent comes through northbound & southbound overnight. Sometimes it early & sometimes it's late.

Just stay with the crowds. Generally, downtown is pretty safe. But it is a big city and with big cities comes issues like crime. It is safer here than most cities east of the Mississippi.
uber to downtown, uber back. stick within 4 blocks of the Trade/Tryon intersection and there will be plenty happening and you should be just fine. I'm not from CLT, don't spend much time there, but that's my impression when I've been down there at night.
I've walked alone through Uptown plenty of times late at night and never felt unsafe.
