If you weren't talking late-night, the Purple Line express from Evanston would be the safest- hands down. Unfortunately, that line only runs at peak hours. If you are talking after a certain hour (say, midnight), there is the possibility of having some uncomfortable experiences no matter what line you are on. As far as 7 pm to midnight, I would feel safe on the brown line, the red line north of US Cellular Field, the blue line OHare branch, or the Orange line.

I would say the Brown and the Orange line are the safest.

I recommend always trying to pick a car that has plenty of people in it, especially during off peak hours. As others have said though, just look out for pick-pockets. My girlfriend had her wallet stolen right out of her backpack without even noticing at the Belmont Red/Brown line platform only two weeks after moving to Chicago.
I always keep my wallet in my front pocket. No matter if I'm here in Metro Detroit or in Chicago.
