This might be nearly impossible to determine. Something called "The Daily Beast" has a list of what they term crazy cities. The ones they put tops in eccentricity (as I think that's the most relevant factor here of the four) are
New Orleans - 1
San Francisco - 2
Austin - 3
NYC - 4
Los Angeles - 5
Oakland - 6
Portland - 7
Seattle - 8
Las Vegas - 9
Memphis - 10
Although it seems a bit wacky of a list. I've heard Savannah, Georgia and Asheville, North Carolina listed as having a fair amount of non-conformists of various kinds.

Probably somewhere more liberal-leaning. I can't imagine most places down south being crazy misfit types.
Down in Arkansas they had plenty of misfits and non-conformists. The "Mountain South" kind of allowed for that as you could hide-away a bit. Although that wouldn't be cities I guess. Still I think I heard once Eureka Springs, Arkansas is fairly hippie and out there. Fayetteville is more moderate to conservative, but it's a college town with some variety. And I remember someone here mentioning Asheville, North Carolina which I think is in Appalachia or near it.
There are some fairly non-conformist *conservatives, but I admit I'm not sure I can think of a town or city of them. Auburn, Alabama apparently has the paleo-libertarian "Ludwig Van Mises Institute" and is a college town in a conservative voting county. Outside the South maybe Montana as I think they have some eccentric conservatives.
*Eccentric forms of conservatism I know of include: Medieval-type conservatism, modern Jacobites, American royalist conservatism in general, Traditionalist Catholicism, "Crunchy Conservatives" (into the environment, gardening, and liturgical religion), and paleo-libertarianism (Ron Paul movement).
