Mainly because the city limits are small. Outside of Boston, there are few black people. Compared to Philly, which is only a slightly larger region, the difference is very big. Boston is nowhere near the top 10:

To be fair to Boston, there are suburbs or outer communities like Cambridge, Lynn, Malden, Brockton, Everett, Randolph and Milton with Black percentages around the national percentage or higher. Places like Somerville, Medford, Chelsea, Salem and Lowell have areas with a concentration of Black residents as well, with maybe a couple of other places I forgot mention. There are quite a few Cape Verdeans in Eastern Massachusetts too. Some even came by way of the Canadian Maritimes as well.
As for smaller metros, Fayetteville NC and Augusta GA come to mind. Buffalo and Rochester are both around or just above 40%, with both metros at around the national percentage.

Why? I may have guessed a bit high, but too far often. In 2004 it was 42%, include non-hispanic blacks:

Likely higher today. New York City is around 40% as well, maybe a bit higher. MSA is likely lower.
When you hear of NYC, Detroit, Chicago, LA, or Miami, you could easily pinpoint the black identity the cities represent. While there are other cities with similar proportions of blacks, they don't have black representation. Which are some you can think of?
Hampton, Cleveland, Dayton, toledo, Pittsburgh, Newark, Trenton, Birmingham, savannah, st. Louis, ft. Worth, Minneapolis, Milwaukee
Surprised not one person has named Atlanta yet lol. Usually denoted as the black mecca and center of black power.
