My choice would be San Diego, but I'd have to say Seattle probably has better "natural beauty". I'd take the beach, zoo, Seaworld, weather and food in San Diego over what Seattle has to offer.

I picked Seattle because I like the rain and I like that it is close to Vancouver.

Both nice cities, but San Diego gets my vote. Big factor for me - I have SAD (Seasonal Affected Disorder), which means that rainy, grey days depress me more than the average person, while sunshine makes me happier than the average person, so right there you know it has to be San Diego for me. Aside from that, though, San Diego is a much more well rounded city, IMHO. Balboa Park is a beautiful centerpiece and the history of the region is deeper. It's economy is on par with Seattle's and it's near one of the top level cities in the US (Los Angeles). It's also a relatively short drive to Phoenix/Sedona, Coachella Valley, the mountains that are just inland of San Diego (i.e. Anzo Borrega), and Las Vegas.

Both are really nice cities at the extreme ends of the West Coast. Both cities are on the water [Puget Sound & San Diego bay] have harbors & border different countries [Seattle is actually close to Canada]. Both cities have a nice mix of people\ diversity\ positive mindset. Naturally the weather is warmer in San Diego since it is 1000 miles further south than Seattle.

I could live nicely in both cities but my preference is San Diego where I have family members.
