I'd have to vote for Charleston....it appears to have a denser downtown and the river, bridges and lusher terrain add to it's appeal.
Charleston does look like a pretty nice place (hope to visit some day), but I'm partial to Boise. Boise also has a river with a fantastic paved greenbelt connecting 5 parks, mountains that are over 7000 ft minutes away, and a nice hot dry climate in the summer, with pretty mild winters (not much snow) in the valley.

Boise does have a nice natural setting---it's cool how the neighborhoods just outside downtown sort of blend into the surrounding hills.

Bogus Basin ski area is just out of the picture to the right, another great thing, at least for skiers.
The picture doesn't show the expansion! There's also talk of closing in the ends, and eventually take the track out and lower the fiels 9 ft. and add more seats that are closer to the field.
The subject is which has the better skyline, not which is the better city.
