I honestly think that the most talked about cities in this thread is New York City and Chicago. These two cities are compared with other cities all the time. Then comes San Francisco, Boston, Houston, Atlanta and Miami.
Best in the Polls:
New York- haven't seen it lose a poll yet
Chicago
San Francisco
Boston
Most Talked about "positive" (other than^ those 4):
Austin
Denver
San Diego
Seattle
Portland
Charlotte Most Talked About "neutral" (good and bad):
DC
LA
Atlanta
Houston
Philadelphia
Most talked about "negative":
Detroit
New Orleans
Orlando
Miami
Las Vegas
Phoenix
haha that's true! I do see a lot of Charlotte vs this or Charlotte vs that threads going on. I also so a lot of conversations trying to compare Charlotte to Atlanta or New York or something like that. I haven't seen it much lately though.
Yep, there's a Charlotte v Atlanta thread on the Atlanta forum right now, and usually is in some form or fashion. A great many people seem to consider them as alternatives for relocation (I'd recommend either, frankly).

Altogether true, except I'd put Charlotte and any other Sunbelt city in the neutral column at best. None of them escape unscathed.
The cities that tend to be talked about the most are either the largest cities in the country or the ones that are changing and growing the most (or both).
NYC
LA
Chicago
Atlanta
Miami
San Fran
Dallas
Houston
DC
(in no particular order, just randomly pulled from my head)
Searching through "city vs city" by threads Cincinnati seemed to dominate, which makes me think that method is flawed.
My general sense would be California, Florida, and Texas cities plus NYC dominate. In particular Dallas, Houston, Miami, NYC, Orlando, and San Francisco.
See I don't see Chicago as particularly discussed considering its size. At least not in the 7 months I've been here, maybe it was before then.
