Portland and NYC are the two cities with the best public transportation. Of course places with significant overcrowding issues are going to have more riders because so many more people have to get in and out and can't afford the congestion. Portland was well planned from the start so people don't have to deal with the congestion and those that want to drive still can. A larger percentage of the population riding the transit does not equal better transit it equals more congestion and decent transit.
You would have to take into account population numbers, toll roads, parking costs, fuel costs, insurance, rider numbers, cost to ride, and carbon footprint, among other things to get a truly accurate sense. Portland is far and away the best for this - thats why Portland doesn't even show up on congestion lists.
How in one hand are you going to say DC is number 2 best public transit when DC is also ranked the most congested city? It doesn't make sense.
Boston shouldn't even be mentioned, it only has two real subway lines, which are the orange and red lines. The blue line is more of a commuter train since I uses an overhead wires and the trains are build different and the Green line is a lightrail.

Plus Portland's metro is no where as big as D.C.'s.
