Thanks for everyone's comments! Milford vs. Branford is the topic of debate in our household. Milford would be a lot more convenient for my husband's commute, but we recently saw an amazing waterfront apartment in Branford, so now we're trying really hard to justify living in Branford!
I wouldn't even recommend Milford, as you're still talking 2.25-2.5 hours each way.
It takes me exactly 1 hour and 55 minutes to get from my door in Milford to an office about 8 short blocks from GCT.
Also, New Haven is 1 hour 45 minutes on the faster trains, not quite 2 hours. Still, it's going to be nearly a solid 3 hours from Branford all said and done.

You can find waterfront apartments anywhere (is it out of the flood zone? you don't want your stuff ruined in a storm).
It's really not worth it if he's going to be miserable from that commute.

The quickest train from Milford to GCT is 90 minutes, and there is only 1 each morning. The rest range anywhere from 94-111 minutes. If you take the 90 minute train, factor in 5-7 minutes to drive to the station, 10 minutes to park/platform wait, then at least 10-15 minutes to get to the office from GCT. If you have to take the subway even one stop, add 20-25 minutes instead of the 10-15 minutes. Best case scenario: On a GOOD day, taking the quickest train (assuming that time works for the commuter), you're talking 2 hours. Realistically, the average Milford - GCT commuter will be talking at least 2.25 to 2.5 hours each way. All your ducks would have to fall perfectly in a row every day to get that commute at 2 hours.
Whether it's 2 or 2.5 hours, that's not a commute I'd want to endure even 2 days a week. I guess I'm spoiled with my 15-20 minute commute each way, but what kind of life could someone have commuting that far?
I had posted this in your other thread - if you have children, would it be easier for you to live close to one person's job? That way, if a child is sick or has an after school activity, the nearby parent can pick them up. I had mentioned previously about living near New London as you can take Amtrak Acela into NYC at 6:25am and get to the city at 8:45am. You can enjoy wifi and electric outlets on the train and nice, comfy seats.
I suppose Acela could be an option. However, Amtrak/ Acela goes to Penn Station, not Grand Central.
Cost could also be a factor. OP said he has to go into the city 2-3 times a week. One way on that early morning Acela is $145 or $74 one way if he can take a later train. I didn't check round trip fare but it is still going to be very pricey.
IMO, one person working in Mystic, one in NYC is really not a viable work situation in terms of time and expense. It's always tough when people feel they have to make these decisions to stay employed. I hope the OP can figure out the best of a really difficult puzzle.

Amtrak/ Acela cost is really not viable solution. Too much.
Shoreline East schedule is not bad in the morning, 6:45am at Branford, about 9:00am in Grand central transfer at Stamford. Transfer at Stamford is quite smooth, just walk up and walk down stairs and I was told there that Stamford usually have 5 to 10 minutes per local train during that time of day to Grand Central.

I leave my house at 7:30 and am at the office at 50th at 9:25. Unless the train is delayed. I do this a few times a week.

Stamford is major hub for Metro North in Connecticut and most frequently running trains. Trains leave Stamford every 5-13 mins during the morning and afternoon, every 15-25 mins during evening/less later. New Haven Union Station trains leave 3-4 times during rush hour/Twice a hour after 10:00 AM compare to 7 to 10 times in Stamford.

Stamford trains run almost like NYC.
