I might suggest a town in the Litchfield Hills - Litchfield itself, Washington Depot, Roxbury, Bridgewater, Kent, Bridgewater, Sherman, Warren, etc. The area is very quaint and artsy, and is home to a number of celebrities due to the remoteness of the region. There will not be any chain hotels, so you're more than likely limited to a Bed and Breakfast.
If you want something along the water, check out towns east of New Haven. Guilford, Madison, Old Saybrook, Westbrook, Mystic, etc. There are some chain hotels in that area, as well as plenty of B&Bs.
Good luck, and have a nice time.

My suggestion would be Madison, CT--about an hour and 45 mins northeast of NYC. A wonderful and small beach town--evoking the 1950s with its downtown. Or if you want a bit closer, try New Canaan or Westport. These two towns are not necessarily "quaint," but charming in a wealthy boutique/ski resort kind of way...if that makes sense!

For waterfront, Stonington Village is worth the trip. Check out the Inn at Stonington. Most rooms have fireplaces and spectacular bathrooms.

I agree with Litchfield, if you're looking for quite and quaint. There are plenty of bed and breakfasts and at least one really nice one. I know the owners of the Litchfield INN and they worked really hard to restore the property, while keeping the rustic charm. Most of the furnishings are original and very one room school house oriented, yet with a luxurious feeling to it. The restaurant is great on the property too.
