There are two "commonly known" types of sores in the mouth: canker sores and cold sores. They're different things. A cold sore is often on the lip, sometimes in the mouth, sometimes just over or under the lip, and is caused by the herpes virus. A canker sore is an actual ulcer in the mouth, and can appear anywhere in the mouth including the tongue and the back of the throat. Its cause is not clearly defined but acidic foods can irritate the ulcer and alkaline foods will -not- cure them. They will come and go on their own, with or without treatment, and you can really only treat the symptoms, and wait them out.

If you have ulcers in your mouth start using SLS-free toothpaste. Mine were reduced by 90% when I stopped putting SLS in my mouth.

You may want to have your general dentist look at them. They may (if they feel it necessary) biopsy them.

I am beginning to feel that sores of any kind in the mouth are caused by excess bad bacteria. Replace bad bacteria with good and I think the sores will eventually go away and never come back, or at least very rarely.

I would like to add that being allergic, (or sensitive) to something can also cause mouth sores, even when you haven't used it in your mouth. I found out that anytime I use "too much" neosporin on a cut or something, my mouth will break out. I stop using it and it goes away. Also, my husband is allergic to tetricycline, (spelling?). His first sign was his mouth broke out.
