You can also use https://www.car2go.com/en/denver/ in addition to RTD.

I think the $1000 is going to be difficult with 2 dogs.

This will be practically impossible to find, especially adding two monthly pet rental fees, plus finding a place near good transit (which are already at a premium). Not to rain on your parade, but I wouldn't waste your time even looking at apartments given this criteria.

I'd recommend looking for a roommate or shared house with an owner who already has dogs or is dog friendly. I've seen postings and have friends in similar living arrangements: Two or three housemates in a home (perhaps one owns it) - and if the dogs get along it works out great as you can help each other out when working longer hours or traveling. It's far better for the pups, (more social and not cooped up in a small apartment - or worry if they're barking at strange hallway noises), and even better you may get a yard for them.
Of course this is most likely further out, but some outlying areas are well served by light rail, express buses and limited bus routes with decent frequency.

People in Colorado are very dog friendly, while it may take some scouting to match personality (people and canine), I think your efforts and time would be better spent searching for this situation than an apartment. (And you might even come in under your budget.)

And I'll add Car2go is a great option - adding in Car2go, an occasional Uber ride, and biking on top of RTD greatly adds flexibility, especially nights and weekends. Check out Car2go's website for their service area and terms.
