My favorite pair of jeans are starting to show some fraying in the knees. I would like to patch them using inside patches but would want patches that are very soft. Can anybody recommend soft jean patches?

The reason that most jeans patches are stiff is the iron-on stuff they're made out of. If you just use some soft fabric and sew it on, it won't be stiff. You can use fray-check around the edges of the patches before you sew them on.
