I went to a Pizza and Pipes once and the whole experience was like a friggin' nightmare! Honest-to-God I had a panic attack in that place - was greeted by creepy clowns, the guy playing the nightmarishly huge and freaky organ looked like an undertaker, lots of flashing lights, and to cap it off, about the WORST TASTING PIZZA I have ever tasted (worse than cardboard!)
When I was a kid, I went to Chuck E Cheese, they had those things. They also had this tunnel you could crawl through and it was part of the walls.
Thinking back about this as a parent, I can't believe they had such a thing. The tunnels were huge and adults could fit in. Child molestation waiting to happen.

I couldn't get out of there fast enough!
Too bad the ones I'm talking about were the originals in the Bay Area of California where they started back in 1958. I went the the very first Pizza and Pipes in the country in San Lorenzo California back in the late 60's as a kid. Was nothing like you described.
The bizarre factor I think had a lot to do with how dark it was in these places, contrasting with the bright sunny California sunshine outside. I really liked the combination of pizza and 1980s video games though.
As others have mentioned, Chuck E Cheeze bought them out probably 15-20 years ago. We had a Showbiz here in Huntsville, AL and all they did was change the signs to Chuck E Cheeze. It is still there today with the original Showbiz animatronics including the big gorilla. I just had to go to a birthday party for a friends kid a few months ago. Still the same stupid show set and songs from 30 years ago.
The pizza is usually crappy at all these places, but the kids love anything when they get to play.
