How do I prevent this from happening again, and what do I do with these long, sagging branches now? The broken limbs were snipped with some clippers for a clean cut afterwords (I dont know if this is good or bad, but I figured it was better than the long, torn damage the rain caused to the limbs).

I'm having the same exact issue as the OP. Heavy rains have caused the branches to sag. Is the tree still okay?
I never pruned the tree or anything like that. I just let it grow. It's not one of the big ones that has multiple "trunks." It's really more like a shrub which has grown to be about 7' feet.

Wow, this thread is a blast from the past. I probably should have added, 3 years ago, that you can gently shake the flowers to release some of the caught water. Sun and a bit of wind will help the water to evaporate or be released. My myrtles are really too tall to do much intervention with, 12 to 20 or so feet.
