Our #1 pick is the Henry Doorly in Omaha. We have gone 3 times! We also like San Diego, Ft. Worth, The Bronx & St. Louis. St Louis has free admission & is impressive.
Henry Doorly and San Diego are both super impressive. I also love the backdrop of Lincoln Park Zoo in Chicago, and it's pretty comprehensive for a free zoo.
The Rio Grande Zoo is better than the El Paso Zoo IMO. It's bigger for one, and when your done strolling around you can ride a little steam train to the Aquarium.
Cheyenne Mountain Zoo in Colorado Springs is one of the most unique zoos in the country. It is the nation's highest zoo and has several attractions that can't be found anywhere else.
We go to zoos everywhere with our kids...we live in St. Louis and our zoo is definitely one of the best in the country. San Diego is definitely the best, but the price to get is definitely Disneyworld level. Omaha's zoo is also awesome. I like the charm of the Lincoln Park and Central Park zoos, but as zoos go they are not great, just charming. I also agree on the Cheyenne Mountain Zoo, it's very cool. My kids have never hated a zoo, but many were pretty underwhelming...but we have the bias of an absolutely exceptional home zoo with free admission. Sometimes we just wonder why we paid so much for something no where near as good.
We've only gone to a few aquariums...Vancouver, Seattle, Chicago (many times, used to live there), Atlanta, Long Beach...enjoyed them all.
It's hard to beat the Smithsonian's National Zoo in Washington DC. It's free, spread out, in a beautifully wooded area not overrun with crowds and free of the over-commercialization seen at some of the other zoos.
