For NY or SF it is really more used when writing. For NYC people just say the "city" as the most common shortening

I live in Center City Philadelphia and even here at times people will say I am going into (or maybe here more commonly "up to") the "city" this weekend, meaning NYC

In New York City when people say "the city" they are referring very specifically to Manhattan and not the other boroughs. Very common to hear someone in Brooklyn or Queens or the Bronx to say "We're going into the city tomorrow night," meaning Manhattan, even though they already live in New York City. Probably beccause way back when, before the boroughs conosilidated, New York City was only the island of Manhattan.

And just FYI, there is (was?) a clothing brand here called ENYCE. First time I saw it I pronounced it something like "in-whice" until someone pointed out to me that you said it like the initials of the city -- "in-y-see" I think it took me so long to catch on becasue I never, and I mean never, hear anyone here ever say that as a shorthand.
