I've lived in Mississippi only 7 months, but it seems like Jackson gets the most negative comments.
As for Connecticut, in my experience, "east of the river" is looked down on, and if you live east of the river, then far eastern CT is considered "hick".
Not all but many conservatives in Wisconsin have a hatred (more than dislike) for the City of Milwaukee. They won 't publicly admit it but they use "Milwaukee" as code language for blacks and racial minorities.
People in Milwaukee really don't have a hatred for the rest of Wisconsin (most love to visit the Wisconsin Dells). We are either just indifferent to the rest of Wisconsin or don't think about the rest of Wisconsin.
Within Milwaukee the South Siders can have a dislike for the North Side. But it's not a hatred.
Most disliked/hated part of my state depends on which demographic you would ask this question to. A lot of White Californians would say they have a negative opinion of areas that are too ghetto like Stockton and South Central Los Angeles for example.
Al lot of Black Californians will say they have a negative opinion of areas that are too White like Orange County and many of the predominantly White suburbs of Sacramento like Roseville for example.
CA- Bakersfield for SoCal, maybe Stockton for NoCal
MN- St. Cloud
A funny joke someone from Iowa once told me. If you take the 10 southernmost counties in Iowa that border Missouri and and gave them to Missouri, you would raise both states average IQ by 10 points.

Ditto Colorado. The western/rural Coloradans would say "Denver". Denverites would probably say "Aurora" or "Boulder". Boulderites, although they are part of the metro area, would likely say Denver. I don't know what the Aurorans think, but they do think Boulderites are nuts.
Philly is disliked by many in Pennsylvania. I know blackbeauty mentioned Pittsburgh too with PA, but I definitely think most of the state has a better opinion of Pittsburgh than Philly.
For NC it's definitely anywhere east of I-95 (or Raleigh depending on who you talk to) until you get to the coast. There is not a lot going for that part of the state economically and those who leave for college usually don't come back. The Raleigh News and Observer used to run constant stories and opinions about fixing the economy there but no one really came up with a solution. Thus, the population dwindles and many towns there rely on beach traffic for business.
Aside from Greenville, a university town, there is really nothing redeeming about that region.
