Boston fits this very well, but it's expensive. More so than Chicago or Seattle. There are some good natural places to go, like the Cape for beaches or to New Hampshire or Vermont for mountains. So I guess not really in the city so much, but not hard to get to (though you'd need a car, or at least rent one).

A good alternative could be Providence. Not great transit within the city though.

Minneapolis would be good too. Pittsburgh is solid, but transit again isn't so great. Cleveland has actually pretty good transit.
