Apart from Florida cities and towns I'd say the metros of Charlottesville, Austin, Clarksville, Lexington, Asheville and the Raleigh-Durham-Chapel Hill area.

In all of the cities and towns suggested, people with religious affiliations or beliefs of one kind or another widely outnumber atheists. I think that's probably true anywhere in the United States, not just in the South.

You might want to rephrase your question to inquire about Southern cities and towns which are tolerant of a variety of religious beliefs and non-beliefs. Several of the suggested places would readily fall into this category, although they are also dominated by those who hold some kind of religious belief.

This is in part what I'm asking, I'm not sure what the overall % is of atheist in America, I'm wondering if there's any places in the south where the % of atheist is substantially larger than America's average.

Well you need to stop looking in the south then. The only places in the US that fits what you want would be the PNW and new england

I honestly don't think that there is one. Most cities with large amounts of atheist/agnostic folk are centered in the West (Seattle, Portland, SF, LA, Denver, Phoenix) alongside the Northeast (Boston, DC, Vermont, ect).
