Not city names per se, but in Boston there's...

Stony Brook - There is no brook here. There used to be one maybe, but it was buried a long time ago.

Dorchester Heights - This is an area of South Boston NOT Dorchester. The reason is that South Boston used to be a neighborhood of the town of Dorchester, but when Dorchester was annexed by Boston, it split into smaller neighborhoods including present-day Southie.

Muscle Shoals, AL.. despite the name, is nowhere near the ocean. Even University of Alabama with their Crimson Tide.. not by the ocean.

Also not a city but a neighbourhood of Dallas: Pleasant Grove. You can ask my ex how pleasant it was living down there. More drive bys than rainy days.

Also Shreveport. Not really on a port. You would expect a city with that name to be directly on the gulf.

Beaumont, TX. French for "beautiful mountain". It ain't beautiful and there ain't no mountain.

My own town of Superior, Wisconsin.....it was ranked #1 according to this video montage of the worst cities in Wisconsin:
