LA - "All I Wanna Do" by Sheryl Crow -- maybe just because I was living there when it came out, but it captures that mood of frenetic languor that has always meant LA to me.
San Francisco - there isn't really a song about SF that isn't either schmaltzy, outdated (e.g. the "flowers in your hair" song) and/or totally lame.
