I always see it in my prescription and find it annoying that it's there because it's blocking the pills to come out easier. I read it's supposed to keep the medicine dry. Should I throw it away after I opened the bottle? Is it going to affect how the medication works if I throw it away?

Throwing away the dessicant should not affect the pills if they're stored in a tightly closed bottle stored under the conditions recommended by the manufacturer (this is usually room temperature).

I keep the desiccant in my supplements most times, doesn't annoy me. None in my couple meds.

You do not need to keep the desiccant in the bottle...it's simply to help them keep better on the shelf. Never store your meds in the bathroom...too humid.
