I live in a 2 story house and for some reason I hear a loud sound when water is flowing through certain taps. Like the tap in the bathtub downstairs. And sink on the second floor. What is that sound and how to get rid of it.

If it sounds like a banging noise it's called water hammering. Usually you'll hear this when turning the faucet on/off but it can happen while the water is running from built up pressure.After a while the pressure will damage the pipes and pipe joints.

I doubt it is water hammer. Even the link you provided indicated water hammer is a sharp, quick jolt or bang. There are little devices you can hook up to your pipes to get rid of water hammer. I have one on my outdoor irrigation PVC. Easy and cheap.

For the original poster's problem, my guess it is some sort of audible fluid dynamics, sediment, faulty valves, water pressure too high, or water temp too high. Try turning the water heater down; try turning your house water pressure down - it shouldn't be too much above 60psi anyway.
