Here are the pictures promised. The heat seems to be coming from the top portion of the furnace above the GMC lettering. When I put my hand above it next to that pipe, its REALLY hot.
It looks like you have a totaly unsafe system. The top is open and allows the heat to escape out the top. That's why it is hot over the furnace. The flame should be in a closed environment vented so that the carbon monoxide created from the gas burning is vented out the flue.
You need a professional to come in and repair the system or replace it. I would do it today or turn off the heat until it is inspected and repaired or replace. It looks deadly to me. I sure hope I am wrong. When you said the area over the top is hot and there is a flue right there, AND the top is open, it sounds like the flue is not capturing all the exhaust.

Yup, do it now, B4 you really get into the cold season & have to freeze while it's being fixed. And...have them wrap the ducts & pipes with insultating wrap.

FTR, there is a working (plug-in) CM detector literally a few feet from the furnace as well as a smoke detector inside the room.
