I think figuring the height is what is tough. The proportions of the room, and the height and shape of the windows will come into play. Also, don't you need to remove the baseboards and put the bead board behind it? It's just not as easy as slapping up some paneling.
I think 3 feet is pretty standard for wainscoting. Usually, from what I've seen anyway, that brings it to just over the bottom sill of your windows. And yeah, you put the baseboard in front of it, just like paneling. And yes, the windows will be a pain. Ask me about it. I'm doing it in miniature and believe me, it's not simpler or easier (or cheaper), to do in 1/12 scale. *crosses eyes*
