Yep, saw some nice things in Seaford. That first listing Sean et al sent I saw, not so nice in person, a LOT of deferred maintenance. Rocky Point (and Stony Brook) are way, waaaay too far for me. The right thing in Babylon Village, perhaps given your commuting recommendations, I'll check it out.

Yo, I was a Suffolk yokel for 3 years! Thirteen if you count me spending my summers on my sailboat. (Not as young as I used to be, I'm going from North Shore sailing to South Shore powerboating.)
Again, if I didn't need to live close to the city what's not to like about The Gold Coast or The North (and South) Fork(s)?
I saw the Meadowmere house in person, I got all excited when I saw something affordable in one of the Fabled Five Towns. Three problems with it, though:
1) not waterfront, barely waterview
2) it was a dump!
3) the planes flew so low they rattled the windows inside, and my teeth outside
If it were the waterfront ranch across the street with the incredible open view, with Citiproof windows yes, maybe I could wear earplugs and get used to it.
Another reason the Gables ranch and the Freeport cape(?) were my favorites were that aside from being prewar and stucco, the first was a ranch, the second had a ground floor master. Spotting a trend....?

I was just goofing on clam, Jrprofess and the rest of the Suffolk crew with the yokel comment, hence the winking smiley  I think that county is great too, and that the North Fork is the best part of LI hands down.
Bummer about the Meadowmere Park house....looks great in pictures. That's some seriously misleading advertising. Did you think the house was a dump or just the area? I've always been a fan just because it's so ridiculous and quirky, but it is buried off a highly industrial area. You can reach up and touch the planes too....I forget that most people aren't cool with the soothing atmospheric sounds of Pratt & Whitney jet turbines on descent.
I'm surprised Bellmore didn't turn up more on MLSLI....but now that I'm thinking about it, the real values over there are in the lower price range. Lots of old bungalows and such, which are cool, but they're probably smaller than what you're looking for.

clam - I don't think Seaford has any flooding problems these days, and they also have sewers so no worries there. It got hit HARD during Hurricane Gloria, in fact one whole street sunk into the bay, so there was a lot of work done for years after that to make sure it didn't happen again. You can find good deals all over Nassau, just gotta know where to look. Like I mentioned above, there are smaller houses just as nice that are way cheaper and waterfront.

Staircase, fireplace and hardware showed initial promise in the pictures, but in person Meadowmere felt like it was sagging and held together by vinyl siding and pergo. Gummy paint and laminate floors with murphy board (or dropped) ceilings not exactly a triple threat.
Lower-end Home Depot finish choices, but at least they made an effort to keep the house looking older with decent tile/stone in the bathrooms and oil rubbed bronze or black hardware.
Very funky layout, some bedrooms were closet sized. I'm sure if you put a tennis ball on the floor in almost any of the rooms it would roll from one side of the room to the other. Possibly oversized but strange triangle-shaped lot surrounded by roads on two sides, a driveway on the other - an island in asphalt.
Advertising wasn't intentionally misleading, it just photographed well. Bellmore canal front houses photographed badly, they were better in person.

Seanx4 can vouch for the fact that I hate agreeing with Clam, but Babylon Village and that bullet train are worth looking into. It is a great area, and has a great train line. Village is great to walk as well.

Yes, when we were looking, we looked in Copaigue and Amity Harbor (not as bad as straight up Amityville), and a Realtor gently hinted that Lindenhust would be better... I don't fear for my life in Copaigue or Amityville or anything, they're just a little grittier than Lindenhurst.
My house was raised pretty high off the ground and no basement, so I've seen the whole street flood out without any water coming in to our house or deck (on a canal)... I've seen others flood though! They're remodelling a house on my street and it looks like they raised it about 5 ft. off of the street. Good idea, IMO.

Thanks for all the advice everybody, but so far no one has had anything to say about Bay Colony itself.
What I'm trying to do is determine whether the living and resale really is different in "nicer neighborhood islands" within certain towns, i.e. does it pay to be in Freeport waterfront (there certainly are $1M+ homes there) or Baldwin Harbor? Anything nearly as close would be much more expensive, i.e. Merrick or Little Neck/Great Neck.

Baldwin is about to change for the better and being that Bay Colony is a section of Baldwin, I don't think you'd be making a bad choice as far as the area and future real estate values go. Best Buy opened on Sunrise hwy during the summer, and a downtown revitalization has just been approved with a developer selected to begin bringing positive economic impact into the area with a beautiful new section of stores (not strip mall - think Borders, Gap, etc.) to replace the burnt out drek that is now the current corner of Merrick Rd and Grand Ave. The project is only one of many that I've heard about that should do good things for the area. There is talk that once the south section of Grand Ave is fixed up, areas further north all the way to the southern state will be next. We've got a great, newly remodeled public library, a solid school system with award-winning teachers and highly rated music program, and great community involvement. Bay Colony is its own little enclave, and I know there's been some problems with some of the waterfront on canals that need to be dredged, but contrary to what some would have you believe, the town itself is not a ghetto, and frankly, I'd select it over some of the others mentioned. I can say this confidently having grown up in one of the "nicer" south shore towns.
People are going to jump all over this with a barrage of all the negative things they can think to say about Baldwin based on assumptions and passing glances of what's on the surface, but I live here, am very comfortable here and have only seen an increase in the value of my house since buying here.
