Forget it. My DH had the same thing happen to him, many many years ago and he even brought pictures of the scene showing that the cop did not have a view of where the stop line was and could not have seen whether he stopped or not....AND my husband's aunt was the clerk of the court and went to bat for him as a character witness during the "trial" and he still lost. It's your word against a cop.

Get a dashcam. You live on Long Island so you are a cog in the money making machine that is local government and it's your time to pay into the system. A dash cam video may help next time.

Not sure. That's why you should maybe speak with a lawyer. Instead of listening to a bunch of random knuckleheads on an internet forum. Self included.

Are you 100% sure you made a COMPLETE stop?
Your vehicle actually ceased to move?
It's nit picking and a dick thing to do, but if you did not come to a complete stop you broke the law.
