Pretty much anywhere along the north shore should be fine. Great neck would be a great option, very good schools, and the easiest commute to NYC. the other areas surrounding it along the Port Washington line in NW Nassau would be very good options as well with easy commutes to NYC

I would try
Jericho
Syosset
Woodbury
Plainview
All of the above have the schools and better train lines.
If you want to go one more step out, cross the border into Suffolk and look at Melville/Dix Hills who share the Half Hollow School District. Schools are excellent there as well.
I just sold my home in Melville... 4br, 3.5 bth in a gated community. 10 years old, high ceilings, big rooms, lots of closets, etc....3100 sq ft in the price range that you seek.
The key is... the further you get from the city the more you get for your $$. Also... do you like to live on or near the water? Close to highways?

Better train lines compared to Great Neck/Manhasset? No way. And none of those communities, except Syosset, is directly on the train line. However, I would agree that that area does have better train service than anything on the Oyster Bay branch.
if keeping commute down is the top goal, then Great Neck/Manhasset (given that you can spend $1M) is your best bet. After that, Garden City or Rockville Centre (these are equally nice places, especially GC, but going through Jamaica slows down the trains).
Half Hollow Hills is good for schools, but not for commute if NYC is your goal. OP wants less than 45 minutes. The train ride alone would be close to an hour there (Ronkonkoma Branch to Farmingdale, Wyandanch or Deer Park) and the Ronkonkoma branch is not one of the more reliable ones.

I would strongly suggest Rockville Centre. You can also put in an IGP there, many homes have them. They don't have the restrictions that GC does when it comes to pools.

I would look in the Manhasset school district. Manhasset/Munsey Park/Plandome is next to the Miracle Mile which has upscale shopping. Manhasset also has a nice village and great schools and the train ride is around a half hour.

agree with above. Also Lake Success area which uses Great Neck schools. Excellent schools. Easy commute to Manhattan. The wonderful thing about the "Port Washington" line is that the train does not pass through the Jamaica station, thereby eliminating most delays. Terrific line. Wonderful area to live in. Great shopping in the Lake Success/Great Neck area. used to rent in Great Neck when first married

For those who may not be familiar with Lake Success
Along with all or parts of 8 other villages and 5 hamlets, the Village of Lake Success is part of the Great Neck Union Free School District.
For those who may not be familiar with Lake Success:
Lake Success is a village (incorporated in 1927) in the central-west part of the Town of North Hempstead, in the west part of Nassau County, along the Nassau County/NYC border.
Beginning on the north and moving in a clockwise direction, the Village of Lake Success in the Town of North Hempstead is bordered on the north by the Hamlet of University Gardens, the Village of Russell Gardens, the Village of Thomaston and the Hamlet of Manhasset; on the east by the Hamlet of Manhasset, the Village of North Hills and the Hamlet of Manhasset Hills; on the south by the Hamlet of North New Hyde Park; and, on the west by New York City (the Nassau County/NYC line).
Lake Success is one of those many villages and hamlets on Long Island where none of the places in the community have the village name as part of their mailing address: places in the Village of Lake Success have a "Great Neck, NY 11020" and "New Hyde Park, NY 11040" mailing address.
