Unfortunately you may have to look at the Ronkonkoma Branch as your best bet...only because it runs more trains more often. If you can be consistent with your schedule then you may find something closer to your area that may only run a few trains in the morning and even less for the commute coming home. My husband commutes from Bayport but drives to the Ronkonkoma branch about 15-20 minutes away b/c he has more options for trains into Penn. If he left from Patchogue or Oakdale, they only run limited trains...it is something you can find out on the LIRR's website...
It has been some time since I lived out there. Once upon a time, I lived on Deer Lane, right behind Ward Melville HS.
But, one thing has not changed; they still haven't electrified out to PJ. That means, you have to change at Huntington. It also means that the frequency of service is apt to be rather low.
I second ENGSMOM's suggestion that you check out driving to the Ronkonkoma Branch. LIRR's electrified out to Ronkonkoma. And, there's express service.

I lived right near there myself for a little while. Ringneck Lane, it's nearby .
I commuted to Brooklyn from Stonybrook , then. It is a terrible commute . I was exhausted all the time. The Ronkonkoma would be a better (electric in 2008 lol) than the Port Jeff line.

You can commute from the Stony Brook station direct to Penn station in the morning. I have been commuting from East Setauket to lower Manhattan by LIRR for 4 years. There are 3 morning trains: 5:54, 6:09 and 6:28. The 5:54 goes direct to Penn station, arriving at 7:20. The other two require transfers in Jamaica-directly across the track. The transfer will wait for you to arrive. You can also try driving 20 minutes to Ronkonkoma by way of Nichols road. Ronkonkoma offers more train service, but after factoring in the commute to and from the station, it is much easier to ride from Stony Brook. Also, Stony Brook has a much quieter older crowd. And the trains are kept cleaner.
Wherever you decide to commute from, you need patience. It is grinding and will wear on you over the years, especially w/weather "issues". Basically, your commuting becomes a part-time job. Investigate telecommuting options if at all possible, even if it is just a day or two a week. You'll thank yourself.
I am going to my sister's for thanksgiving, (this is the 3rd time) and each time my husband flies us into Newark (we are on the west coast). When we rent a car it takes up to 5 hours to get between Newark and Setauket (I think the return last time was six hours, we hit traffic). So, I was thinking of taking Sky Tran (I think that is the name of the train/monorail) from Newark Airport into Penn Station. Is there going to be a problem catching a train to Setauket, or perhaps another town around there? Thanks

Go to the MTA LIRR schedule and check it. Also, recently there have been some "limited service" weekend, but I'm hoping they aren't stupid or careless enough to have service affected on that weekend.
