Is there any place in Miami you can buy seafood directly from the boat parking on pier and have some good seafood in restaurants near the shoreline? I would guess there should be such a place like the ones at Northern California.

We've been to this one, it's more of a Restaurant than a market. At the edge of Miami River, not the beach. in Overtown territory, nice setup to watch the river and boats, a bit overpriced.
Further North there's Omar Seafood, that's a market, big, with water and fluids running on the floor, but now we're talking Allapattah.
