Default Finishing a basement

I just had an inspection on a home that I am considering buying. The home is a walk out rambler. The basement is mostly finished (dry wall is up, electric and plumbing is done), but during the inspection the inspector noticed that the base board wood that touches the concrete wasn't treated. We checked with the county and there was no permit pulled when the previous owners started finishing the basement. The inspector was certain that if we pulled a permit they would make us rip out all the work out and redo-it because of that untreated wood. My questions is how common is it for people to pull permits when finishing there basements? Is there a way to get around re-doing everything and pull a permit?
