Well almost all the ones I could think of were mentioned (KillBill, Indiana Jones, Alien). Two more that I'd like to add:
Matrix - Carrie-Ann Moss
Serenity - Gina Torres

Heck even Michelle Yeoh in Crouching Tiger Hidden Dragon. May be even the lead in the Resident Evil series.

I forgot to add "Verna" in Millier's Crossing:

Verna: Shouldn't you be doing your job?
Tom Reagan: Intimidating helpless women is my job.
Verna: Then go find one, and intimidate her.

Natalie Jackson Mendoza as Juno in "The Descent"
Famke Janssen as Xenia Onatopp in "Goldeneye"
Jennifer Lawrence as Ree Dolly in "Winter's Bone," easily the best performance of the year and, in fact, a very long time.
