Definitely Eraserhead........that movie, like Freaks evokes a seriously uneasy feeling whenever I watch. I'm not sure I like it but it takes a certain type of talent to produce feelings like that.

One of the weirdest movies was 'The Road To Wellville' The Road to Wellville (1994) - Plot Summary - IMDb

It's a thinly veiled attack on capitalism (it stars John Cusack, who's practically a Bolshevik) but the plot line is just....strange.

This movie Chained for Life was almost as strange as the classic Freaks because CfL featured the same Conjoined-Twins who appeared in Freaks:

A real weird movie was Kentucky Fried Movie from 1977...I liked Freaks too..seen it a few times...a newer movie I could NOT get was Eternal Sunshine of the Spotless Mind..very odd to me..

Freaks is one of my all-time favorite movies. I did like Chained for Life about the Hilton sisters. But I wouldn't really consider them strange movies.

I admit I haven't seen it, & know about it only from reading---but I think The Human Centipede should be the winner in this category.

Slaughterhouse-Five (1972)

Goes back and forth in time, showing a guy who goes in whatever direction life pushes him, from the present to WWII to the future on Earth and on another planet, and has an additional running subplot of a psycho who wants revenge.

That Human Centipede could be also considered the grossest movie ever made. As much as I admire its strangeness, it's still gross.
