After some exhaustive search and rescue the consensus is he did, in fact, write this song especially for Sammy and the broadcast. Most sites attest to this.
"Michael wrote “You Were There” for Sammy Davis, Jr., and performed it for him at a tribute concert in early 1990. Sammy passed away just a few months later."
Another site refers to it as a 'rendition.' One does have to keep in mind, however, much of his early work was co-written. He received an Emmy nomination for this performance.
Irregardless of who wrote it, I thoroughly enjoyed his performance of the song.
