I've always liked Alien Ant Farm's "Smooth Criminal" better than Michael Jackson, they made the song sound their own, definitely agree with you that Jimi Hendrix's "All Along the Watchtower" was far superior to Bob Dylan's version.
The only one that comes to mind right now is Running Up That Hill by Placebo. I like quite a few of the songs that were already mentioned, though.

Earlier, Cake's version of War Pigs was mentioned. I never listened to Cake much, but my friend showed me this version and I totally dug it when I heard it. Faith No More also has a pretty awesome cover of it. As for my list...I admit, I don't necessarily like these covers more than the originals (some yes, some no) but they are awesome in their own right.

There's a song called "Just the Two of Us", done by Grover Washington and/or Bill Withers. Anyway, I hear a version of that song at work sometimes, and they have steel drums or marimba or something in it that gives it a tropical flair...and that's the version I like best.
Led Zeppelin's The Ocean covered by Zebra. ZZ Top's version of Sam and Dave's "I Thank You" on the good side.
"Don't Dream It's Over"--neutral
"Train in Vain", "Dream On", and "Maybe I'm Amazed"--didn't like. All originally by male singers, and redone by women singers.
