Everyone knows that nuts can be delicious, and a source of dietary fat (good or bad). Where does the fat that is in nuts come from? Obviously, it comes from the tree (or flower), but is it somehow made from the sap? Does sunlight play a part? Is there a way, through fertilizer, etc to control how much fat a nut contains?

The plant synthesizes the fat from the sugars it makes via photosynthesis.

And as far as I know, there's no way to alter how much fat a plant puts into its nuts/seeds.

Plants mostly produce triglycerides in the seed pod to feed baby plants similar to the yolk of an egg being food for a baby bird. There are many ways that plant breeders increase oil yield and this has improved oilseeds like canola and peanut over the years.

You can graft a branch of high oil nut onto your existing rootstock so that you can get fatter or larger nuts. So much of human and animals' food breeding tactics are based upon humans stealing animals' and plants' offspring / milk and food storage (tubers)
