Check out Secaucus or East Rutherford. There are several "decent" hotels available in that price range, especially if you use a site like hotwire to book. Commute to city will be a breeze and its closer than all other options mentioned. Extended Stay, Best Western, and Clarion are all in the "class" of hotel you can get in that area for under $90/nt.
This time of the year, anything remotely decent will cost you around $125-150 on a weekday. Look up on Kayak and you might find something for under $100 but be aware that they are that cheap for a reason.
Have your tried Groupon? I routinely see $100 deals for NYC hotels.
/\/\/\/\ Seriously - this. There is a Groupon I just received for midtown NYC for $114/night. That's a steal!
If you decide to blow the budget and totally SPLURGE - stay at Hyatt on the Hudson in Jersey City. If you see a good deal for them on one of those "last minute" NYC hotel websites, grab it!! You won't be sorry! I live in NJ and love to stay there.......

It's a little seedy late night by the Rahway station(last time I was there was 3 years ago, so things could have changed) but I know several people( including women in their 20's) who take it daily.

I used the train station in Rahway for several months when my late hubby was hospitalized. I often took the train very late at night & never had any problems. You may see a panhandler sometimes. Even late at night in the depth of winter the Rahway station had people waiting for trains.
Two NJ Transit lines stop at Rahway, the NorthEast Corridor & North Jersey Coast Line.
There is a taxi service right at the Rahway station, or you can use UBER. Plenty of UBER drivers around the area.
Thanks all for your replies. We trying to visit Manhattan, Times Square, Central Park, Liberty, Empire State Bldg. Please advice if all these places are metro accessible and which train/line to catch if I am staying in NJ
Not that you asked, but I wouldn't wish my worst enemy to visit the Statue of Liberty. I'm patrotic and love this country, that was the most miserable experience in my life. Wasted a better part of a day waiting in lines and didn't see squat.
