You definitely want to avoid both the Greenville and Bergen-Lafayette sections, due to the high crime rate.
So stay north of Communipaw Avenue?
Journal Square, McGingley Square, The Heights, Weehawken, North Bergen, Guttenberg, are these ok?
I see a lot of new developments popping up. I am guessing a wave of new developments will occur in Jersey City with Amazon setting up shop in LIC and Google (especially) bulking up in lower manhattan.
I have lived in both Northern NJ and Southern NJ for long periods, and I think what the OP might not consider when it comes to evaluating suburbs in the northern part of the state is that it is a whole different world when it comes to population density, and what one perceives a suburb to be in Northern NJ vs Southern NJ. Deptford has 1760 persons per square mile, and is not very far from Philadelphia. In northern NJ, a comparable town in population density to Deptford, a comparable would be Mountainside. The problem plaguing the poster here is that towns of this size in Northern NJ do not compare to Deptford, where there would be much more in the way of single home rentals, much less under $3000 a month. The Philadelphia MSA, while large, is completely different in dynamic than New York's MSA is. Maps always tell the story.

Yes. Retriever is correct. Especially if you're talking about buying vs. renting.
Stay north of Communipaw is a good rule of thumb.
Don't know that much about North Bergen or Guttenberg, but JSQ, McG. Square, The Heights and Weehawken are fine.
You'd probably need a car in The Heights and in Weekhawken. On the other hand, if you do, in fact, plan on having a car, the parking wars in JSQ and McG. Sq. will probably bring you to tears and/or a blood pressure incident at least once a month.
But if you are coming from NYC, and have a car there, you are already well seasoned in shark circling for parking, so you are probably already hardened enough that you won't cry, but I can't speak to your blood pressure situation.
As far as peace & quiet go...JSQ and McG Sq. are noisy AF at night, if you're gonna be right on JFK Blvd. Fire engines and ambulances up and down JFK Blvd with sirens at 3:00 AM. But then again, this is coming from someone who has to sleep with earplugs and a pillow over her head even out in the dead calm silence of the 'burbs. If you're coming from NYC, it's probably a non issue.
The quietest place in JC is probably Port Liberte. It's really peaceful out that way. You'll need a car. Port Liberte may work for the OP as well. It's not suburban the way Maplewood or Madison are, but it's not urban either. If someone wanted the typical downtown JC urban experience, I'd tell then they'd be bored and feel isolated in Port Liberte.
