Can't beat subway for speed, but if I have the time, I would opt for the bus, even though it takes much longer sometimes. I prefer to stay above ground, and in a pinch, have the option to get off at anytime and take another route or walk.
Walking is really the best way to see and get to know the city. There are so many things that you'd miss, just speeding by. NYC is information dense and needs to be taken in in depth and at a measured pace to be fully appreciated.
Cabs are only when I'm running late and need to be somewhere NOW!

Living in a subway-less area, I have to depend on buses to get around. Since most of my trips are relatively short, that isn't really a big deal (and during rush hours, the limited-stop bus helps as well).
The problem is that, sometimes, they are scheduled to bunch up (because it is a corridor with a couple of different routes: The S44/S94, S59, and S89), so you could wait 10-15 minutes, and then 3 buses can show up at once.
For trips to Manhattan, though, I would prefer the subway if I was near one. As of now, I have to either take a 30 minute bus ride to St. George, and then take the SI Ferry to Lower Manhattan, or take a 30 minute ride on the S93 and then take the (R) train from Bay Ridge. (Or, I could pay $5.50 for an express bus)

Subways over two miles, buses for shorter trips unless stuck over at First Avenue...then long bus trip North.
Cabs: only if suffering chest pains or a knife wound. I think the city should ban cabs. If the rich were forced to ride the subways, the subways would very quickly get a lot cleaner, safer, and faster.
(I don't need commuting any more.)

You don't appreciate MTA until you move out of NYC.
I know I didn't when moved to NJ and had to deal with buses and trains that run on a schedule and now that I'm back in NY no complaints, lol.

I'm surprised nobody mentioned biking. Cheap, fast, great exercise.

Subway/walking is my first choice. I'll walk it if it's 20 blocks or less, subway otherwise.
Bus is second, though I hardly take them - I don't like the shuttle train so the bf & I always just hopped a crosstown bus when he worked on the west side.
Cab would be last - would never pay for a city cab if I didn't have to.
