You never can tell. Use common sense and hope for the best.

In all my years here I have been robbed twice, both stations were on the 2 train in Brooklyn. One time was at Flatbush Ave which isn't in such a bad area, the other time was at Clark Street which is in Brooklyn Heights!

And as others have said some even better neighborhoods in Manhattan have high subway crime.

East 105th on the L always gave me the willies due to the desolation of the entrance I used, but nothing ever actually happened to me there.

The most rats, and with the greatest level of bravery, were at the 1st Ave station on the L. Those rats just stood alongside me on the stairs and went about their business.

Because the system is so extensive--and transfers between lines are free--anyone could get to any station. So no one station is really "better" or "worse" than any other, if some wacko out there has it in mind to cause trouble. ParkBorough had it right: use common sense.

There are no safe or bad stations really. Anything can happen in any station. Just gotta use your street smarts and stay on high alert. However it would be interesting to see stats on subway lines/stations based on crime rate.

The problem is, people (usually tourists) want black and white answers. They want to post here and have someone reply with a google map with giant freakin red and green placemarks that say "safe as a whistle" or "beware, you will die if you enter." Not all of NY can look as glamorous as Rockefeller Center, but just because it's run down, dark and desolate doesn't mean that its full of criminal filth.

You guys wanna see a station that's in horrid condition come to the 53rd street train station in Sunset Park, Brooklyn on the R line. There's one entrance with no booth that's in really bad condition. Graffiti EVERYWHERE, urine everywhere, vomit is commonplace and it's just filthy. I'm surprised no one really mentions it but if you wanna see what a station would look like in the early 80s look no further than here.
