There's no way to say which is better, both trains will have there peak time frames which may vary. Take the E train to Sutphin Blvd and then follow the signs for the Airtrain it's $5.00 Dollars. Depending on which airline you take there will be different terminals. For instance if you're taking American Airlines that will be Terminal 8 on the airtrain,etc.

I would suggest taking the E if you're coming from Manhattan it's quicker (it seems) though I think it's the same time for both.

If you're willing to pay a little bit more: The fastest way will be this:

Take whatever train to Penn Station. (A,C,E,1,2,3)
Take LIRR 1 stop to Jamaica Station.
Take Airtrain to JFK.

Profit.

The alternative is paying $15-20 for the shuttle buses that pick up in Manhattan.

If we knew where you were coming from, this would be better.

Relating to the quoted, There is no difference between the E or A as far as which is more suitcase friendly.
There are 2 different A trains, however I believe even if you only catch the one going to Lefferts Blvd., you can still catch the Q10 bus from that stop to JFK if you find yourself on that one instead of the one heading to the Rockaways.
